I have several profiles that I manage that I've merged. The merges are reported as completed. However, both families still are separate, and have the small 2+ indicator which shows the other iteration of the same family.
Why are they still separate?

Perhaps you could provide a URL and I'll take a look. Sounds like the "resolve duplicates" needs to be done to merge the rest of them.
So the duplicated profiles are for Joseph Abraham Lipmann and the first generation of his children:

Ed, it looks like a cycle. So when a profile exists in two places in the same tree, for example when cousins marry, Geni will place a little 2x on the profile. This allows you to side back and forth between the two different views (by clicking on the 2x), taking you to the other part of the tree where this person is connected. I may be missing them, but I don't see any duplicates - I see the same profile represented in different views. It looks like you properly merged the tree and you have several cousins married to one another, such as Joseph Lipmann & Friederike Lipmann and Joseph Levin & Henrietta Lipmann. These contain the 2x as they exist in two places in the same tree. If I'm misunderstanding, could you explain what you mean by them being separate trees or clarify? Thanks
