How to address 'phonetic' spelling of family name (changes between B/M/D, progeny of same couple with different spelling etc)

In researching my maternal Bavarian / German line, the 'family name' spelling changes frequently (in the early church registers, spelling was 'phonetic').  As an example, in the late 1600's an entry in the baptism register may record the child's family name as Mösner; in the entry for this person's marriage it may be recorded as Mösmer and the entry in the death register may have the family name as Mesner.  The progeny of the marriage may have their birth surnames recorded in a variety of manners (Mösner, Mösmer, Mesner, Messner, Mesmer, Messmer, etc) and those birth surnames may be written differently in their respective marriage and death entries.  This 'phonetic' spelling of the birth surname continues throughout the centuries.   

I have been recording the birth surname exactly as it appears in the individual's baptismal church register entry. If the birth surname spelling changes in the marriage and/or death register entry I note that on the source/citation.  I have experimented with the "Also Known As" (AKA) field in the hopes it might allow for easier finding of specific individuals ... it has not.

The foregoing makes it challenging to use "Go To" to find a specific individual (many of the given/first names are repeated through the centuries).

Is there any method to be able to 'assign' the various spellings of a family name (surname) to a specific family name?  (As an example, all of the various phonetic spellings to "Meßner")
