Is it possible to upload an updated gedcom. Before I do so, do I need to delete the original? Any help/suggestions gratefully appreciated.

Job Waterreus No not really, you cannot use GEDCOM files to synchronize with Geni (see also GEDCOM and especially Can I undo a GEDCOM import?)
Any profile merged will remain on Geni (in the unmerged version), but will have to be merged again when you import a new version of your GEDCOM. That will make the users who did the merges very unhappy with you, especially because unmerging makes mistakes in restoring the original field values and relations between profiles (the more has been done to the profile after the merge the more likely problems will occur when unmerging).
If you are able to upload to a site supported by SmartCopy (see https://www.geni.com/projects/SmartCopy/18783) you could use that to copy over any new information.
