Many months ago I uploaded a Ancestry Tree GEDCOM file.
Since that time I have added people to my Ancestry Tree, as well as deleted people.
Do I need to delete my GENI Tree and re-upload?
or
If I upload without deletion, will the new data overwrite and delete the missing people - "no matches?"

You can just upload the new Gedcom. That might create duplicates you will need to merge thought or you can just select which individuals you would like to start with and then go to their profile. Once there select the action button on top right and choose import Gedcom. You will then select the new Gedcom you just uploaded. Hope this helps.

Depending on the size of your GEDCOM it might be easier to use SmartCopy to copy over your new/changed profiles (see https://www.geni.com/projects/SmartCopy/18783 and https://www.geni.com/projects/SmartCopy-Best-Practices/47044)
Merging duplicates can be a bit tricky so Geni does NOT recommend to do multiple imports for the same data.
You must realize that profiles can have multiple managers and public profiles can also be edited by other users. If you do a new upload other managers of those profiles will also see the merge requests. If they did merge the first time they might not be happy to see a new merge request from the same user again.
